Server images
Beginning with Proteios SE 2.17, preconfigured server images are available in Amazon EC2 and VMware formats. The server images have X!Tandem and msInspect preinstalled, and user accounts with files for tutorials. These images are ideal if you want to test Proteios without going through the installation and configuration procedures. The images can also be used as a basis for your own server. Just remember to change the relevant passwords in this case.
The Amazon EC2 Proteios SE image can be directly launched at this link provided that you have an Amazon account. It is recommended to run the image as an M1 large instance. You need to enable access to port 8080 at the instance in order to access the server. The address for accessing the Proteios SE server once started is: http://ec2-xxx-xxx-xxx-xxx.eu-west-1.compute.amazonaws.com:8080/proteios/app With xxx-xxx-xxx-xxx replaced by the address of your instance. If you want to configure the server you also need to enable access to the SSH port (22) of the server. The username for SSH login is ubuntu, and access is using the key selected when starting the server instance.
The VMware server image is available at this link and can be run in VMware player. It is recommended to have at least 2 cores and 4 GB of memory available for the virtual machine. Once started, Proteios can be accessed at: http://IP_NUMBER:8080/proteios/app, where the IP_NUMBER is the IP number given to the virtual machine by VMware. If you wish to configure the server further, you need to open the console and login using username ubuntu, password proteios.
The server images are based on an Ubuntu Server 11.10 x64 AWS image.

X!tandem databases
New fasta databases can be added to /home/databases
They need to be configured in /srv/www/thegpm/tandem/taxonomy.xml
and in /srv/www/thegpm/tandem/species.js
Just remember to add an equal number of decoy entries to the new databases. Preferably, the decoys should have accession numbers starting with 'r', which is the Proteios default.
